Duanmu Huai didn’t entirely dislike deities; he had decent relationships with the Gods of Faelun, except for ones like Heim whom he found distasteful. Most others were fine.
The reason is simple: in Faelun World, the gods largely coexist with humans—humans pray for the gods’ blessings, and the gods return favors. In Duanmu Huai’s view, this forms a relatively healthy relationship. Moreover, to prevent human extinction, Faelun World’s gods actively protect humans, and the spread of human beliefs to some extent curbs the resurrection speed of Evil Gods.
But the gods in this world are different.
